Abstract:
The file "BM0804_CTD_Processed_Downcast.csv" contains data collected with a CTD on board the R/V Hugh R. Sharp in upper Chesapeake Bay from 3-9 October 2008 as part of the BITMAX-II program research cruises. A total of 122 casts were made during this cruise that include transects of CTD casts along the axis of upper Chesapeake Bay as well as time series of CTD casts at fixed stations.. The comma seperated (csv) file contains processed, downcast data of date/time, position (geographic and UTM), temperature, salinity, pressure, raw voltages of auxillary sensors (turbidity, fluoroesence, and oxygen) , altimiter, and converted values of turbidity, oxygen, water density, and depth. Raw CTD data were post-processed in laboratory using SeaBird Software as follows 1) raw CTD data were converted to engineering units, 2) align Oxygen voltage (3.5 sec advance), 3) Derive variables, and 4) bin average into using 0.25 meter pressure bins. Data was then QA/QC'd and compiled into a single data file using programs written in SAS. In addition MatLab scripts were written to eliminate bad altimeter data, to apply calibration of OBS NTU values to Total Suspended Solids (TSS) from collected water samples using standard methods, and to output final csv file. Instruments on the CTD measured altimetry, conductivity, temperature, oxygen, fluorometery and optical backscatter. Additional instruments were attached to the CTD frame to measure zooplankton biovolume (TAPS) and transmissometry (LISST) that are not included in this data set.
Purpose:
This data was collected to map the physical and biological conditions in the upper Chesapeake Bay as part of an effort to identify and understand mechanisms that influence trophic transfer in the Estuarine Turbidity Maximum. For more details, see the BITMAX-II program web page (www.BITMAXII.org).

Description of processThe raw CTD data files were processed in Sea-Bird with four steps:1. Data Conversion – converts the raw hex data to engineering units2. Align CTD – aligns the Oxygen Voltage data with an appropriate advance time3. Derive – derives additional variables from the measured variables4. Bin average – averages the variables over bins of the specified sizeSpecification for these steps can be found in section 3. Once complete, these steps createdreadable files for each downcast for each of the cruises. For each individual cruise, thedata from all of the downcasts in the cruise were compiled into one file using a SASroutine. Bad data were filtered out by the SAS program through a bad data “flag” createdby the Sea-Bird software and through additional specified filters (e.g., negative oxygenconcentrations, unrealistically high pressures/depths were removed) which are detailed insection 4. The SAS program also added in variables for the cast number, date, time, andriver kilometer.The program Corpscon was then used to calculate the northing and easting coordinatesfrom the latitude and longitude. The SAS program also took outoxygen data that was less than 0 and any lines of data at depths shallower than 0.75 m,since at these shallow depths the CTD was not yet fully under water. There were anumber of problems in the data that were found to occur occasionally at the beginning ofthe downcast. Since these were marked by salinity, temperature, OBS, and DO profilesthat subjectively “didn’t make sense,” it was difficult for SAS to pick them outconsistently. Instead, a SAS program flagged lines deemed likely to have theseproblems, and these lines were each checked by hand for bad data. The following criteriawere used to flag potential bad lines of data at depths shallower than 3 m (start of cast):-time_elapsed < -1-Salinity decrease of more than 0.1 PSU as the downcast descends to the next deepestbin, or increase of more than 0.4 PSU in the space of one bin (bin size = 0.25 m)- tempdiff > 2 C-Change in temp between consecutive bins greater than 1 C-Surface OBS > 30 NTU-Surface OBS < -1 NTU-Change in OBS between bins > 10 NTU-Change in DOmgl between bins > 1 mg L-1If a line of data fit any of these criteria, it was flagged to be checked for deletion. Datawere deleted according to the following rules:-Sudden, unpredictable changes in temperature, salinity, OBS, DOmgl profiles near thesurface were deleted on a case by case basis, along with related data (e.g., if DOmgl wasbad, the other DO values would also be bad).-If DO, temp, and salinity all had bad data, the whole line was deleted.A final setp was taken to remove bad altimeter data and remove data lines where time_elapsed was less than zero. In addition calibration of OBS NTU values to Total Suspended Solid (TSS) from water samples collected on the cruise was applied to produce 'obstss' data field. Corrected Matlab scripts to remove bad altimeter and time_elapsed data values, so that proper data alignment was maintained. Also added additional constraint to remove more obviously bad altimeter data. Many altimeter data points were removed, but the ones that are remaining allow the calculation of total water depth with more reliability for most stations, which is deemed useful such is the justification for retaining the data field.
